- update doc+gui:
- avoid terms "ARB_NT" (=former name of main arb window), "ARB_NTREE" and similar
- instead talk about "ARB main window"
- correct refs to 'ARB/Probes/PT_SERVER Admin'.
- update 'What are marked species?'.
- update protection level documentation (parts already done with previous commit).

| 18 | DESCRIPTION Searches for potential probe target sites within the sequence |
|---|
| 19 | entries of the selected 'PT_SERVER' database. |
|---|
| 20 | |
|---|
| 21 | First mark (a single or a group of) species (see LINK{mark.hlp}) |

| 22 | for which probe target sites should be designed. |

| 23 | |

| 24 | Configure the parameters (see LINK{probe_param.hlp}) |

| 25 | and press 'GO' to start the probe design. |
|---|
| 26 | |
|---|
| 27 | NOTES The 'PT_SERVER' database ('*.arb' and '*.arb.pt') stored in |
|---|
| 28 | '$ARBHOME/lib/pts' is used for probe target searching |
|---|
| 29 | (not the current database!). |
|---|
| 30 | |
|---|
| 31 | The 'PT_SERVER' database has to be up-to-date or result |
|---|
| 32 | calculated by probe design will be inaccurate (see LINK{probe_param.hlp}). |

| 37 | WARNINGS Take care that only and all species are marked for which a group |
|---|
| 38 | specific probe has to be designed! If the displayed tree is used |
|---|
| 39 | for species marking, consider that species belonging to the |
|---|
| 40 | specificity group but not contained in this tree will remain |
|---|
| 41 | unmarked and treated as non-targets. |
|---|
| 42 | |
|---|
| 43 | Consequently, useful target sites may be not detected. |
|---|
| 44 | Similarly marked species not related to the target species and |
|---|
| 45 | not contained in the displayed tree will be treated as targets. |
